Extract them with 7zip [into the FF6 folder directly, replacing all files when prompted.
Download any additional mods from the urls.ini (or from the Steam Guide).
If you want to use Steam's version as base, click the "Skip to Tools" button instead of the 4 presets. If you want any of the 4 presets from Atma Weapon, just pick the one you want. From here, it depends on what version you want to use as base. To do that, run the exe from Atma Weapon Installer zip.
